It means access to Lake Wyangan (north) will be restricted.
Council officers detected a blue-green algae biovolume of 10 mm3 per litre on September 3.
The warmer spring temperatures and low water levels have helped blue-green algae grow.
The warning means people should not enter the water, drink untreated water or bathe in water while the red alert is place.
Contact with the water should be avoided and it may also pose a threat to livestock and domestic pets.

Fish caught from the lake should be cleaned and washed thoroughly in uncontaminated water and internal organs should be disposed of appropriately.
Griffith City Council says town water supplies are unaffected and remain safe to drink.
The red alert will not affect the V8 Superboats Championship this weekend.
Due to water being sourced from the Murrumbidgee canal, the high-stakes competition will continue at full-speed ahead.
Council's staff will continue to monitor the levels of blue-green algae in the lake and will lift the red alert when the high levels of algae dissipate.
Further information about blue-green algae blooms and alert levels can be found at www.waternsw.com.au/water-quality/algae or by calling 1800 999 457.
